There was a BIG discussion about this on slashdot the other day:

The short version is that yes, X.org is a branch of XFree86 and yes, the config files are basically the same. The difference is that pretty much everyone in the OSS world agrees that XFree86 development is completely screwed up and that X.org is where all of the smart, technically capable coders without overt political agendas have ended up.
At this point every major distro (correct me if I'm wrong) out there uses X.org.
