first suggestion would be build without the gui, its controls suck and has very few features, just run it from cli and nautilus
second, which version are you trying to install, hopefully the latest cvs release
I could configure Mplayer using the --enable-gui option but when I tried to compile it says :
Gui/libgui.a(interface.o): In function `guiInit':
interface.c.text+0x9ec): undefined reference to `vo_setwindow'
collect2: ld returned 1 exit status
make: *** [mplayer] Error 1

in addition
i would install the 32 bit version because the codecs are for 32 bit.
