    zip -e <name.zip> <filestobezipped>
it will prompt you to enter a password. unziping it will ask for a password.

If you're running Gnome, file-roller supports this as well (also called "Archive Manager" on some distros).

File->New to create a new zip file. If the filename you enter ends in ".zip" it will auto-select the correct archive type.

Before you add any files to the zip, go Edit->Password. After you enter a password, add your files.
